- Picking of episode 46 left off, Ryuki and four other Riders remain standing, but one of them, somewhat-related to Ryuki, threatens to speeden the deaths of the remaining Riders.
- A massive earthquake strikes off mainland Japan causing the temperature of the Pacific Ocean to rise meteorically, leading to a massive storm to hit Tokyo and for it to be inundated with water. Later the largest typhoon in recorded Japanese history hits Tokyo. The Tokyo Fire Department and its team of crack rescuers swing into action, and shortly after they do, a distress call arises from an underground subway station - with repeated indications of the rescue code, 252 252, and the exclamation "We Have Survivors." It soon becomes apparent that the local rescue squad must attempt to save the survivors, doing so at the expense of their own lives and safety.
- A clan called the Heishi has conquered most of Japan through supernatural means. These means refer to magical stones called the Amahagane which bring supernatural powers (called the Kamui) to the wearers. The hero of this saga is a young man called Yoshitsune, a samurai who also possesses an Amahagane. The game starts when young Yoshitsune is attacked by the Heishi as they are searching for other Amahagane stones. The fate of the world depends on those who controls these magical stones and at that moment, the Heishi seem invincible as they posses most Amahagane. Later in the story, the player acquire a second hero, the giant warrior monk Benkei, who also owns an Amahagane. The story then revolves around the struggles of these two unlikely heroes against the tyranny of the Heishi clan.
- An Twilight Zone-ish anthology of three unrelated stories from Japan. First off, a diligent student studying for her college entrance exams is driven crazy (literally) by the noisy neighbors upstairs. Next, a handsome young executive at a small company receives a cryptic note from the eccentric office girl expressing her undying love, and if he doesn't meet her in the parking lot during lunch "she will die". The last story involves a sweet housewife who resorts to unusual measures to get rid of her nasty, bedridden mother-in-law.
- The pirates train and send a team of women in vanguards to explore a desert planet. Dita and Jura try to placate Hibiki with food.
- Hibiki Tokai, a teenage boy working as a parts mechanic, tries to steal a Vanguard from a newly commissioned battleship. He ends up having more to deal with, however, when a group of female pirates attack.
- A misunderstanding between Hibiki and Dita over her kindness to him causes them to distance themselves from each other. Jura convinces Bart to go after Dita so she can get Hibiki.
- When several misunderstandings cause the women to turn against the men, Hibiki escapes in his vanguard and comes across a fleet of ships with humans attempting to escape a Harvester.
- The female pirates assign Bart, Duelo, and Hibiki to roles on board the ship.
- Frustrated and annoyed by Dita and the other women's actions toward him, Hibiki gets himself reassigned to work under Gascogne. He learns the importance of the job when he and Gascogne fly out to support the others during a combat mission.
- The crew find a deserted space station, where they meet Rabat, a male intergalatic trader, and his ape sidekick. As Rabat peddles his wares on board the Nirvana, BC suspects he may have more ulterior motives.
- Hibiki meets two fellow Tarakians, Bart and Duelo, as they find themselves imprisoned on board and meet their female captors.
- After fighting the enemy while in orbit around a planet, the crew encounter a civilization on the planet which is engrossed with the prophesied arrival of their god Munya.
- Rabat rescues and returns Hibiki to the Nirvana. Having seen humans die for the first time, Hibiki vows revenge against the Harvesters.
- When the crew of the Nirvana loses hope in winning against the Harvester flagship, Dita tries to rally them. Hibiki comes up with a risky plan to use a dying planet to attack the flagship.
- When Meia is seriously injured in a battle against the enemy, the rest of the team struggles to fight without her leadership. Meia dreams about her past as Duelo treats her.
- The crew track an ice comet while celebrating Christmas. Initially not familiar with the holiday, the men learn of its traditions, including that of giving presents, and react accordingly.
