- When Liz begins to feel ill she suspects it is connected to when Max brought her back from the dead, and Maria gets an opportunity to pursue her life’s big dream as a singer.
- As the group tries to save Isabel's life after she is shot, Jesse discovers the truth, and Max's mind begins to resurface in the evil Clayton Wheeler's body.

While Jesse is out of town with her father, Isabel spends time with her mother. Both are interrogated about their lives by her parents.

Liz is in denial, refusing to believe that her friend would commit suicide; Maria falls apart, leaning on a surprisingly caring Michael for support; Isabel believes her friend's death was her fault; Kyle tries to stay strong and Max finds himself jealous that Sean is there for Liz when he can't be. Liz makes an accusation that could ultimately crush her relationship with not only Max, but the entire pod squad.
- Laurie breaks away from custody and reluctantly goes with Maria and Michael. They end up at her grandfather's house in Tucson where her aunt and uncle show her very little love. Meanwhile, Max enlists Liz's help to investigate the blue crystal that Michael found at Laurie's burial site. Valenti grows even more suspicious of Sorenson when he attacks Valenti in a momentary fit of rage. Valenti convinces FBI Agent Duff to investigate Sorenson further and she discovers an interesting pattern in his travel.
- Max visits Liz from the future to persuade her to break up with him, which could result in the world being saved.
- The scientists studying the crashed UFO discover a baby inside, but to protect the baby, the other passenger kills them all and takes the baby on the run. Just as their parents are confronting them with a video of Isabel using her alien powers, Max hears an intruder and goes to the kitchen to find Tess holding the baby. There is little time to explain to their parents as they need to get out before the Air Force comes into the house searching for the alien. So now the group of friends must decide what to do with Tess as several of them want her to pay for Alex's death, but others aren't comfortable killing her. They must also trust that Isabel and Max's parents will not betray them to the government agents in pursuit.
- Liz has a premonition where she, Max, Michael and Isabel are all viciously murdered. Thinking that this event will take place in two weeks the group decide they must leave Roswell one by one right after graduation to save themselves and everyone they love. They find out only too late that their deaths, in actual fact, occur during graduation (which they are all attending at the time of realization).
- The prom is approaching fast and our Roswellian friends are extremely excited, each looking forward to it for different reasons. Liz is going to ask Max to go with her, but her night ends very differently to the way she hoped it would. Maria wants Michael to go with her, but suspects he's having an affair. Kyle finally decides to tell Tess how he feels about her, only to discover that he was confused about his own feelings. Isabel finally 'sees' Alex.
- Maria and Michael investigate Laurie's situation and find that the house really belongs to her, but her aunt and uncle paid to have her declared insane. Michael discovers the manner in which he is related to Laurie. Brody's body is possessed again and Max, Isabel, Tess, and Liz learn about the parasitic nature of the blue crystals and why they infected Laurie, but not all human beings. They enlist Alex and Kyle to help them search for the hive so they can stop the deadly spread of the parasite.
- Eric, an old frat friend of Jesse's and an investigative reporter, comes to Roswell, needing a big story to save his job, eventually settling on Isabel, Max, and Michael as "the Roswell Aliens".

Jesse is not impressed by Isabel's hectic holiday schedule and tries to get her to relax. Michael takes on the role of Santa to be close to Maria, who is volunteering as an elf with Liz.
- Max heads to Los Angeles to try to locate the second shape-shifter to find out how to contact his son. Back in Roswell, Kyle and Liz discover information about a murder that the shape-shifter may have committed in 1959. Kyle's grandfather, sheriff at the time, believed it was an alien who killed the actress, but was ridiculed.
- Isabel struggles as her relationship with Jesse becomes more serious. She continues to see and talk to Alex about what's going on in her life. Michael and Max insist she not tell Jesse about their origins. Liz's dad holds his stance on her not seeing Max, but she continues to rebel and they argue. Michael enjoys the company of his new co-workers at the expense of time with Maria.
- When a geologist discovers the real Agent Pierce's bones in the desert, Valenti must work to protect Michael who is the chief suspect in the alleged homicide. Nasedo, who has been posing as Agent Pierce, returns from DC to help them, but discovers that there are far worse dangers among them. Meanwhile, Liz returns from a summer trip and takes a job in the local Congresswoman's office, a woman who is known to be suspicious of alien activity. Liz helps Max search for information about the mysterious element Cadmium X found in residue left on corpses killed by the aliens. Relationships are strained as the aliens have to decide between their supposed destiny and the way they feel about their human love interests.
- Michael is assigned to talk to a WWII vet (Hal Carver) for history class and hears the story of the crash of the alien craft in 1947. Michael imagines the story with himself and his friends in the roles. The military actions and cover up surrounding the crash is revealed and Michael learns more than he bargained for about his own history and what else might be out there.
- A surprise birthday party for Isabel brings everyone together at the Crashdown, but she had already made plans that stun Max and their mom. Liz discovers that Congresswoman Whitaker has been recording her phone conversations. Michael confronts Courtney after finding pictures of her in Whitaker's office. Isabel has visions of Tess pleading for help; against Max's orders, she goes in search of Tess and is confronted by one of the Skins.
- Max, Michael, Isabel, and Tess prepare to return to their home planet using the granolith and the directions from the book that Alex translated. They find that saying goodbye is not an easy thing to do. Max and Liz discover that the university student they believed to be an alien is not and therefore couldn't have been Alex's killer. Kyle and Maria's mom start to remember things that Tess had mind-warped them to forget.
- The teenage aliens travel to the Skins' organization and destroy the husk factory. Skins' leader Nicolas determines to pursue them.
