Sean pulls up in a sheriff's car, he looks dirty and wounded. He enters a motel room where we see the female FBI agent who was transporting him chained to the bed with a bloody wound in her shoulder. He dumps out a bunch of first aid supplies and begins applying pressure to her wound. The pain wakes her up.
We flash back to four hours earlier with Sean and the agents in the car encountering the road block. Just as they're about to turn back they are smashed into by an RV. The crash flips their car killing the road block sheriff, the male FBI agent, and the RV driver instantly. Sean pulls out the female FBI agent, puts her in the sheriff's car and speeds off.
Back in the present the female agent wakes up and refuses Sean's offer of aspirin. She tells him to turn himself in pointing out that he may get leniency for saving her life. He has other ideas, he wants her to help him find Vicky using FBI resources like face recognition software. Because he's a computer whiz he's already hacked her password but can't get into the FBI database. She explains it won't work on wi-fi, he needs to be plugged in at the Yuma field office. He tells her he's taking a shower and then they'll go. When he's in the bathroom she manages to get her purse with her feet and grab her phone. She calls for help and then dumps her purse back on the floor. He overhears this and skedaddles out the bathroom window. When help arrives, he's gone.
The vice president goes to visit Sterling in his office in D.C. The VP thinks there is some kind of leak and that the info about the aliens was the motive to kill the president. Blake says an investigation is in progress. The VP wonders who investigates the investigator.
At the crash site Blake explains to the Prez what their cover story is: a crash in Brazil, they'll transport the bodies and treat them to simulate plane crash injuries. The Prez doesn't love this idea but Blake says it's necessary given the extra-terrestrial circumstances. Simon Lee explains that whatever killed the people was scary since they ran away in the same direction and many were in a defensive posture. The Prez wants the perpetrators found. Blake says they have a plan to get info from the aliens. The Prez doesn't want to use torture and he says he has a better way.
He goes to Sophia and shows her the crash victims. She apologizes. He wants her to be more than sorry. She says she can't defend this but won't betray her people. She gives him nothing. He tells her that he's going to tell the other aliens that whoever comes forward with info will be set free. She says they'll never go for it. He says they've been detained so long that just maybe they will.
One will anyway. His name is William and he says he can answer their questions and many more, including the aliens' motives.
Sean gets to Yuma and finds the server room and begins his facial recognition software search. As the female agent is debriefing she's surprised Sean seemed to know things about the crash that the news stations are just now getting. Another agent dismisses it. The female agent realizes her netbook is gone and that Sean is on the premises. They bust in on him just as the software gets a hit, or that is several hits as many Vicky aliases begin to pop up. He begs for their help saying someone with that many identities has to be a bad guy. They arrest him.
Meanwhile Vicky is transporting Leila, gagged and bound in a van when she is stopped by a cop for a busted taillight. When he gets too nosy she kills him and throws him in the back with Leila. She brings her to some kind of dock where they tie her up in one of those truck containers.
William is taken to a secure facility with Blake and asks to sweeten his deal with money, protection, a nice place to live and the release of his girlfriend Maya. We flashback to the alien crash in 1944 and see that William was hurt and Maya was kind enough to stay behind with him when she could've gotten away with the able-bodied who now presumably live free. Blake calls the Prez to ask for permission for this stuff. The Prez gives it to him.
Simon goes to visit Sophia and tells her about William. She says Simon will have to deal with this and to deal with him harshly.
An aide to Blake gives him information about Sean Walker, he's heard in mangled audio from the plane. They realize he survived the crash and could be very useful and/or dangerous. The aide is told to have Walker picked up.
Back in Yuma the female agent discovers that Vicky was at one time an underground federal operative and that the airplane crash is definitely hinky. U.S. Marshals arrive at Yuma to pick him up but it turns out that they are not Feds but bad guys of indeterminate origin who open fire on the FBI office. Sean and the female agent manage to elude them after a tense firefight and peel out in one of the bad guy's cars.
Back at Leila's comfy new container Vicky gives Leila a drink of Gatorade and Leila says Sean will never stop looking for her. When Vicky undoes her binds, Leila swipes at her neck with a badge she stole off the dead cop. She cuts her but doesn't mortally wound her, she just makes her mad.
Maya arrives to be reunited with William. They are happy to see each other. He brings her over to a window and talks about freedom and how he's always dreamed of it and can't wait to start that freedom. They look out the window. She tells him to keep dreaming his dreams, pulls out a boxcutter and kills him. She apologizes as he dies. (They may age more slowly but they seem to die as quick.)
Leila hears a dog outside the container and starts banging on the walls. Vicky comes in and points a gun at her head. Leila is saved by the bell though when Vicky's phone rings and she's informed by the surviving faux U.S. Marshal that Sean eluded them and now has an agent helping him and that they need to keep Leila alive. Leila says she told Vicky Sean would come back for her. For this, Vicky punches Leila in the mouth.
In a temporary morgue for the Avias 514 victims in a plane hangar a soldier patrols between the rows of bodies. Suddenly he hears labored breathing and realizes one young victim is miraculously alive. Just as he calls for help, another man wakes up. Suddenly, they all wake up. They're not dead after all.
